Botswana, who held South Africa to a stunning draw in Cosafa 2017, seemed destined to repeat the feat following goalkeeper Maitumelo Bosija brilliant double save.
The 20-year-old custodian denied Nompumelelo Nyandeni from the spot and the subsequent rebound in the hour mark to keep the tie scoreless.
But Jermaine Seoposenwe struck at the death, nodding home Lebohang Ramalepe’s sumptuous cross to send the holders top of Group A on six points.
